PROJECT ABSTRACT
The availability of complete genomes has dramatically improved the characterization of biodiversity and selection footprints in crop and livestock species, and has potentially many applications in practical breeding as well. Next Generation Sequencing (NGS) has certainly democratized genomics but, not unexpectedly, the dramatic increase in complete genome sequences has resulted in a bottleneck on how to optimally analyze these vast datasets. This project aims at providing methods and easy-to-use software to analyze sequence data at the population level. Some porcine datasets of relevance to the industry and to the study of the effects of domestication and artificial selection will be analyzed.

PHD PROJECT GOAL
Using a dataset of well over 100 complete wild and domestic pig genomes from around the world, the project aims at detecting signals of selection and domestication (that is, genome regions that are outliers in terms of their genetic variability patterns). So far, most studies have employed a sliding-window based approach, looking for genes within outlier windows for a given set of statistics. Here, we propose to directly interrogate pathways or functionally-related sets of genes. This means using prior biological information to make a deeper sense of genome signals that can be very subtle and would be overlooked with classical approaches.

DESIRED SKILLS
The main skills to be acquired by the student will be within the area of NGS technology data analyses, i.e., in the fields of bioinformatics and statistical genetics. Therefore, we are looking for a quantitatively oriented mind, who is interested in programming, but with a background and motivation for Genetics and Biology. The student should be highly motivated, goal oriented and able to work within a team. Fluency in written and oral English is required.

THE RESEARCH TEAM
The PhD project wil be supervised by Miguel Pérez-Enciso (ICREA professor, http://www.icrea.cat/Web/ScientificForm.aspx?key=255; http://scholar.google.com/citations?user=Lpl_-dcAAAAJ&hl=es) and by Sebastián Ramos-Onsins (http://bioinformatics.cragenomica.es/numgenomics/people/sebas/).

Since 2009, when the group organized a highly successful international meeting on NGS (http://bioinformatics.cragenomica.es/numgenomics/ngs2009/index.html), we have pioneered the application of NGS to livestock. Our group was the first one to publish a pig genome using NGS, a partial sequence of an Iberian sow from the Guadyerbas strain (Esteve-Codina et al 2011), which received attention in the media. Similarly, we were among the first groups to publish a RNAseq porcine study (Esteve-Codina et al., 2012), this paper was highly accessed. We also participated in the international consortium that provided the genome of the pig (Groenen et al, 2012, Nature). We have produced the first genome of an ancient pig (16th century) from the Iberian Peninsula, just published in Heredity and selected for October’s Heredity podcasts.

INTERNATIONAL LINKS
This PhD project is in cooperation with M. Groenen (Wageningen University Research, Wageningen, NL) and A. Reverter (CSIRO, Brisbane, Australia). M. Groenen is the senior author of the pig genome sequence publication (Nature, 2012). He has been involved as well in the chicken and turkey’s sequencing projects and has pioneered NGS applications in livestock. He is holder of a prestigious ERC grant. A. Reverter is Group Leader in Systems, Bioinformatics & Statistics at CSIRO (Australia). He has a well established track in systems biology applied to livestock, has published in prestigious journals (PNAS, Plos Comput Biol) and received several awards (e.g., 2005 Eureka Prize for Bioinformatics Research).

FELLOWSHIP DETAILS
Las principales características son:
1. Las ayudas tendrán una duración máxima de cuatro años y comenzarán a contar su plazo desde la fecha de incorporación del investigador contratado a su puesto de trabajo en el centro de I+D contratante.
2. La ayuda anual para cada uno de los contratos predoctorales será de 20.600 euros. La retribución salarial mínima que deberán recibir los investigadores en formación durante este periodo será de 16.422 euros brutos anuales. Cuando el personal investigador en formación obtenga el título de doctor o finalice la permanencia en el programa de doctorado finalizará el periodo de ejecución de la ayuda predoctoral.
3. Si la obtención del título de doctor tiene lugar con antelación al inicio de la última anualidad de la ayuda, se autorizará una ayuda de 25.100 euros para la contratación, durante el Periodo de orientación postdoctoral (POP) de un año de duración, de los investigadores recién doctorados. La retribución salarial mínima que deberán recibir los investigadores durante este periodo será de 19.000 euros brutos anuales.
4. Complementariamente a la ayuda para la contratación, se concederá una única ayuda adicional de 1.500 euros por cada investigador contratado, para financiar los gastos de matrícula.
Requisitos de los solicitantes:
1. Podrán ser solicitantes todas aquellas personas que estén matriculados o hayan sido admitidos en un programa de doctorado, para el curso 2014/2015. El cumplimiento de este requisito podrá acreditarse hasta la fecha en la que finalice el plazo de subsanación establecido en el artículo 12.
2. No podrán ser solicitantes quienes ya estén en posesión del título de Doctor, por cualquier universidad española o extranjera
Presentación de solicitudes:
1. El plazo de presentación de las solicitudes de participación será del 10 de septiembre de 2014 al 26 de septiembre de 2014 a las 15:00 horas (hora peninsular española).
2. La cumplimentación y presentación de la solicitud deberá realizarse Obligatoriamente a través de los medios electrónicos habilitados para ello en la sede electrónica del Ministerio de Economía y Competitividad.
3. Cada solicitante únicamente podrá presentar una solicitud. Cada solicitud vendrá referida a un proyecto de investigación
4. Junto a la instancia de solicitud, cada solicitante adjuntará en formato electrónico lo siguiente:
a) Copia del pasaporte en vigor, únicamente en el caso de los ciudadanos extranjeros no residentes en territorio español.
b) Currículum vítae, en idioma español o inglés.
c) Certificado académico, correspondiente a las titulaciones –licenciado, ingeniero, arquitecto, graduado, máster, etc.– que le permiten el acceso al programa de doctorado, expedido o facilitado por la entidad académica. En la solicitud, se incluirá declaración responsable de que las enseñanzas referidas en los certificados académicos son aquellas que le permiten el acceso al programa de doctorado. Cuando se trate de certificados expedidos por centros extranjeros se hará constar además cuales son las calificaciones máximas y mínimas dentro del sistema de evaluación correspondiente y cuál es la calificación mínima para aprobar. Si la certificación académica está expedida en un idioma distinto al español o inglés, deberán acompañarla de la correspondiente traducción oficial a uno de estos dos idiomas.
d) Documento acreditativo de la formalización de la matrícula en un programa de doctorado o de la admisión a un programa de doctorado, para el curso 2014/2015, expedido por la unidad responsable del programa de doctorado o, en su defecto, por el representante legal de la universidad correspondiente
